This is my own speculation/understanding, so take it with the bucket of salt I offer. *hands over bucket*
Cowen was taking those with the ATA because none of the Genii had it (all that radiation poisoning may have mucked them up on that front on top of all the other problems they have) and they needed peeps who had it to allow Laden to synthesize the gene to inject the "healthy" Genii. Then they'd have Genii who could use Ancient tech. I think his reasoning for getting the Atlanteans was because he knew they had the jumpers on top of having peeps with the gene, and he most likely figured they'd be gullible enough to fall for the "let's be friends" bit, while others from the Pegasus galaxy would be less likely.
